Why the empty form in a plastic bottle that had some leftover soda in it for months?

The air trapped inside may have been warmer when you cork taint, it is now in your office. As the air cools, takes less volume expands when heated. This could be a theory. Try this, Put a little water hot milk in a bowl empty, close the lid and stir. Now, drain the hot water, fill with cold water, close the lid and stir again. Voila, you have a vacuum.
